You are correct this is not a bug with your software but with IrfanView v4.28 as file displays bottom left corner as 8bit. Work fine and at 16bit in Photoshop and windows file attributes state 16bit. ...

Sorry you might have misunderstood me our engine uses the alpha channel so that’s not an issue as I can map a texture to the alpha channel

When exporting the image is flattened down into one layer ...

If this is the case you can use the texture Bake tool and create one layer to contain all the other layers' images into one single texture (you loose some of the resolution though).
